Too long to read but I'll answer your first question. Book of Sirach, in the Catholic bibles, states that God hates sinners. Not just their sins. Since atheists hate God, why wouldn't He hate them? God doesn't take preference. But He has chosen people. They were the Hebrews/Jews. Now they are the followers of the Messiah. There is over 2000 denominations in Christianity. Only a few are true followers of the true Messiah. Others follow man.

The answer isnt so simple. I used to be an atheist but God was patient with me and when I was ready, he reached out to me and I finally accepted!! I think based on what Scripture writes, is that God is loving to all. He sends the rain on both the righteous and unrighteous.
