Pandeism does not contravene anything known to science, as it holds that scientific discovery simply reveals the mechanisms of our Creator (be they the Big Bang, gravity, evolution, quantum spookiness, etc.). Pandeism is additionally claimed to fully account for all purported miracles, revelations, prophecies, scriptures, etc., as the predictable (though nonuniversal) experiences of humans touching that part of the underlying ultimate which is within themselves, and simply miscomprehending it as something external acting upon them (although some religions have potentially pandeistic elements; for example, it is consistent with the revelation of Vishnu in the Bhagavad Gita).
Pandeism is proposed to be a supercessory theological theory which accounts for all that is claimed in both science and religion with the fewest number of assumptions -- assuming only that ours is a created Universe; and that it's Creator had the power, intelligence, and motivation to create our Universe by becoming our Universe.
